TARDBP - TAR DNA-binding protein 43

GENE DESCRIPTION:

  • Function: TARDBP is transactive response DNA binding protein 43 kDa (TRD-43) and acts as a transactive repressor.
  • Disease: Genetic defects in TARDBP have been found to be highly associated with Amyotrophic Lateral Sclerosis (ALS).

rediMODEL-KO

TARDBP RediMODEL KO: Generated in the C. elegans homolog tdp-1 is a partial-deletion allele which leads to over 50% deletion in the coding sequence. The tdp-1 deletion knock-out (KO) results in loss of function in oxidative stress response. Major phenotype readout for KO line is the observation of hypersensitivity to oxidative stress. An outcrossed version of the partial-deletion mutant is currently available for preorder as gene knock-out.

 

TARDBP RediMODEL KI: Generated in the C. elegans homolog tdp-1 with human gene insertion to create a knock-in (KI) strain. Entire coding of tdp-1 is replaced with wild-type TARDBP coding sequence. A TARDBP gene replacement is currently available for preorder as a humanized wt line.

 

TARDBP RediMODEL CV: Generated in the C. elegans homolog tdp-1 with human gene insertion containing a clinical variant allele to create a clinical-variant (CV) strain. Entire coding of tdp-1 is replaced with TARDBP coding sequence containing amino-acid change polymorphism that has been observed in patient populations. Upon request, a TARDBP line with client-specific polymorphism is made as a clinical variant allele.

KNOCK-OUT of C. elegans gene:

tdp-1 is a homolog gene to TARDBP. The tdp-1 gene functions as a transcriptional repressor to control RNA processing. When tdp-1 is expressed and active, it contributes to proper RNA splicing. Deletion mutation in tdp-1 causes oxidative stress response as a loss-of-function phenotype. The canonical allele in tdp-1 is (ok803), which contains a large deletion in the gene coding region and is thought to render a knock-out (KO) of gene function. The most easily measured phenotype for the KO is increased hydrogen peroxide sensitivity as a loss-of-function phenotype. To decrease the risk of background mutations, the KO strain is 4x outcrossed. The resulting outcrossed strain containing (ok803) allele is offered as the TARDBP RediMODEL-KO strain. The KO strain is confirmed by PCR and shipped in the RediMODEL kit format. Included in the kit is the N2 wild-type strain as a reference control.

Each kit arrives with 3 frozen tubes of TARDBP RediMODEL-KO and 3 tubes of N2 for control and all materials needed for 2+ days of growth.

The RediMODEL-KO line's activity is best followed by monitoring changes in neurotransmission rates of food intake. Pharynx pumping increases and decreases are easily monitored in the ScreenChip system assay (Nemametrix.com). Using the Hydrogen Peroxide Sensitivity Protocol (P007), a significant difference in pumping rate is observed.

HUMANIZED C. elegans:

To create a humanized worm, TARDBP gene is swapped for the tdp-1 coding segment.   Installation of TARDBP in replacement of tdp-1 causes restoration of normal hydrogen peroxide sensitivity phenotype and is offered as TARDBP RediMODEL-KI. The KI strain is confirmed by PCR and shipped in the RediMODEL kit format. Included in the kit is TARDBP RediMODEL-KO as a reference control.

CLINICAL VARIANT C. elegans:

tdp-1 is the homolog gene to TARDBP. The tdp-1 gene functions as a transcriptional repressor to control RNA processing. When tdp-1 is expressed and active, it contributes to proper RNA splicing. Deletion mutation in tdp-1 as a TARDBP RediMODEL-KO causes oxidative stress response as a loss-of-function phenotype. Installation of TARDBP in replacement of tdp-1 results in the TARDBP RediMODEL-KI control strain and cause restoration of normal hydrogen peroxide sensitivity phenotype.  A client-specified clinical variant is installed into the TARDBP sequence of the wt-control strain.  The result is a TARDBP RediMODEL-CV strain whose relative phenotypic consequence can be rapidly measured. The CV strain is confirmed by PCR and shipped in the RediMODEL kit format. Included in the kit are the TARDBP RediMODEL-KO and the TARDBP RediMODEL-KI as a reference control.
